As you alluded to you can monitor the Axis Enables and if any become disabled then disable the amplifiers.

So I added an enable watchdog at the end of my program. It seems to function as it should when I manually disable an axis in the axis screen. It does not work in Kmotion cnc when I hit the stop button, though. The if seems to work, as my amp and hydraulic are turned on when I hit INIT.....but it doesn't make it to the else in Kmotion cnc.

I cannot seem to figure out what the blue axis dro's signify, and wonder if it somehow related.

Sorry I hadn't realized that STOP in KMotionCNC kills all User Threads and then disables all the Axes. So your C program never has a chance to disable the amplifiers before it is killed.
Here is a patched version that only kills all other Threads except #1.
Copy it to the C:\KMotion429\KMotion\Release directory and see if it solves your problem.
You must run your Init.c and watchdog program in Thread #1 for it to continue to run after an EStop.

No I can't think of a better way.
The Blue DROs indicate you have the option set to display Measured Encoder Position rather than Commanded Theoretical Position.
